Personal recommendations include the Ad Museum in Ginza (waaaay more interesting than I'd expected, and bilingual throughout) and the Salt and Tobacco Museum near the Skytree. If you're into Hokusai's prints, there's a Hokusai museum kind of out in the outskirts of Tokyo, too. It's pretty good overall?
